A Fully Automatic Pipeline for 3D Dendrite Instance Segmentation in SBF-SEM

Read the original on arXiv Computer Vision →

The paper introduces a fully automatic pipeline for 3D dendrite instance segmentation in serial block-face scanning electron microscopy (SBF-SEM). It combines YOLOv6-guided Segment Anything Model prompting, iterative 2D mask refinement, random forest 3D linking, and high‑resolution nnU‑Net refinement to produce coherent, well‑separated dendrite reconstructions without manual prompting. Applied to hippocampal CA1 data from a control and an epileptic rat, the method achieves high semantic accuracy (Dice 0.93/0.91) and strong instance performance, while highlighting dense‑region recognition as the main challenge in epileptic tissue.

Synergistic Modality-and-Slice Memory Framework for Cross-Modal 3D Brain Tumor Segmentation

The paper introduces MSM‑Seg, a dual‑memory segmentation framework for 3D multi‑modal brain tumor segmentation. It combines a modality‑and‑slice memory attention module to capture cross‑modal and spatial‑slice dependencies, a multi‑scale category‑agnostic prompt encoder for whole‑tumor guidance, and a modality‑adaptive fusion decoder to integrate complementary decoding information. Experiments on various MRI datasets show that MSM‑Seg surpasses state‑of‑the‑art methods for metastases and glioma tumor segmentation.

Beyond Isotropic Assumptions: Continuity-Constrained Segmentation and GPU Morphometry for Nanoscale GBM Analysis

arXiv:2608. 07575v1 Announce Type: cross Abstract: Confocal microscopy of optically cleared and swelled tissue resolves complex biological structures in 3D, but such acquisitions are highly anisotropic: along the under-sampled axial direction the structure can appear discontinuous, hampering reconstruction and automated quantitative analysis.
