Multi-Objective Protein Optimization via Modular Diffusion Steering

The paper introduces MODS, a modular framework that performs multi‑objective protein optimization by steering diffusion models at inference time. MODS samples Chebyshev scalarization weights and a surrogate ensemble member to create a scalar steering reward, allowing the generation of sequences that balance multiple properties. After each batch of experimental evaluations, MODS updates its surrogates without retraining the generative model, and it achieves competitive hypervolume results across six protein optimization tasks, outperforming baselines on several.

Be Your Own Teacher: Steering Protein Language Models via Unsupervised Reward Optimization

Protein language models (PLMs) have emerged as powerful tools for controllable biomolecular design, yet their post-training adaptation typically relies on costly wet-lab validation or curated preference datasets. To overcome this supervision bottleneck, we introduce unsupervised reward optimization of PLMs, a comprehensive framework for steerable protein generation without ground-truth labels.

Don't Retrain, Just Reuse: Recovering Dual-Target Molecules from Single-Target Diffusion Models

arXiv:2605. 25681v2 Announce Type: replace-cross Abstract: Designing a single molecule that modulates two targets is a promising strategy for polypharmacology, but it remains substantially harder than standard single-target generation because one candidate must satisfy two binding requirements while preserving drug-likeness and synthesizability.
