AtomSteer: Test-Time Constraint Steering for Atomistic Generative Models

Read the original on arXiv AI →

AtomSteer is a test‑time inference framework that steers pretrained atomistic generative models to satisfy structural constraints such as crystallographic symmetry, geometry, and stereochemistry. It applies bounded local projections, graph‑rigid stereochemical transformations, and periodic symmetry projections during sampling, accepting updates that improve constraint satisfaction while preserving the rest of the structure. The method is demonstrated on three backbones—FlowMM, ET‑Flow, and Boltz‑2—across tasks including de novo crystal generation, crystal structure prediction, molecular conformer generation, and protein‑ligand complex prediction, yielding improvements in space‑group coverage, stereochemical accuracy, and ligand E/Z error rates.

Packora: Systematic Design for Generative Molecular Crystal Structure Prediction

Packora is a flow-based generative model designed for molecular crystal structure prediction (CSP). It jointly predicts atomic coordinates and lattice parameters from molecular graphs, supporting multi-component and organometallic crystals and allowing conditioning on conformers, stereochemistry, and space-group data. In evaluations inspired by the CCDC CSP blind test, Packora outperforms baselines on generation and ranking benchmarks, achieving superior matched-budget coverage, higher experimental-form recovery, lower ranks, and faster convergence.

Inference-Time Projection for Physically Valid Biomolecular Diffusion Models

The paper introduces two closed‑form projection operators that enforce physical validity in biomolecular diffusion models during inference. One operator resolves inter‑chain van der Waals clashes, while the other restores ligand geometry, including bond lengths, angles, planarity, and chirality. These lightweight, model‑agnostic corrections preserve structural accuracy and ligand placement across multiple benchmarks without adding runtime or memory overhead.

Zatom-2: Multitask Pretraining on Atomistic Data for Generative Modeling across Domains

Zatom-2 is a multitask generative model for atomistic data that has been pretrained on about five million structures from the OMol25 and OMat24 datasets. It uses a multiscale Transformer with conditional flow matching to support tasks such as generation, structure prediction, and energy/force prediction for both molecules and materials. The model outperforms its predecessor, Zatom-1, on molecular distribution fidelity and benchmark generation tasks, and improves protein backbone designability from 67.8% to 74.8% after finetuning on 2,000 protein domains.
